One side of my car is lower than the other.

Well, I havn't officialy measured yet, but I think the back left side of my car is lower than the back right. Your can definitely tell the difference from the tire gap to the body. I've got the Eibach Pro-Kit Springs with Eibach Pro-Kit Dampers.

What should I do? Has anyone ever heard of this? Could one spring be "sagging"?

It's official. The back left side is about 1in lower than the back right.
Pretty common from what I hear. My SVTF does the same thing with my setup, which consists of Progress springs and Koni yellows. My friend's ZTS does the same thing and he has the H&R Cup kit. I have asked around and seen other Focus' that do the same thing. The only way I can think of that would eliminate it would be to switch to coilovers.

1" is alot.
Drive it around, park in a different spot and remeasure.
If it's still off by that much, you have a problem.
A "sagging" spring doesn't happen without mega age and mileage.
Either something's broken or maladjusted.
What have YOU done back there that might affect it?
Have you ever had the rear control arms off?
If so, you may just need some adjustment to eliminate much of the problem.
SOME difference is not uncommon due to manufacturing tolerances.

To my recolection I think we took off the rear control arm to take out the spring. Thats really all, besides the direct replacment of the shock itself.
I think you may need to reset the "Design Height".
Don't ask me how to do it.
I've read about it in a few threads, and involves loosening things up and spacing everything properly, then re-torquing.

My friends 04 zx3 with everything stock was about the same lower(roughly 1") on the left. But when we put lowering springs on it it was level. So we believe the stock springs were wacky. Only reasonably explanation we could find. My 04 zx3 with same miles sits level... who knows..
The stock springs are rather consistent, if not perfect.
I'll bet that on installation of the aftermarket springs, you re-tightened something in a position that was more accurate than off the assembly line.
It wasn't the actual springs themselves.
The springs are produced by the thousands like perfect clones.
Not much likelihood of variance there.
It was almost positively an assembly error.

My car is slightly higher on one side also. I think the right. I couldn't figure it out so I just left it.

Hmm now that you think of I think i may know what it was.. The rear sway bar seems the most likely because it was lower in the back than the front, does that seem like a valid reason? It did seem that the rear sway bar wasn't really on there very well..
