squeeky shifter or transmission?

Ive noticed but only one annoying problem with my car, when im shifting i hear a squeaky sound coming from either my tranny cables or the actual transmission bell housing, maybe even my throw out bearing? Ive noticed that when the car is just sitting there not turned on, and you move the stick back and fourth through gears it still makes it sound like an old door on rusty hinges.. could anyone tell me any possible ways to fix this? Thanks!

I'm not all too familiar with the layout of the trans yet in my zetec. Could you possibly give me a more specific location description of the so called "tower"? I have the exact same problem.

While on the subject of transmission noises.....I have another unknown source of noise coming from my engine bay. It truly sounds like trans 'buzzing' or rattle. I can only hear it when the trans is engaged and the engine is under load and it only occurs between clutch engagement and 2000 rpm's. As soon as I reach 2000rpms, the noise goes away. and this is the same for every gear, which normally would make me point and the motor since the sound is rpm based, however with the nature of the noise I am having a hard time looking away from the trans. I checked all my mounts and roll-restrictor, I just have no idea what it could be. Any ideas?
